The Toon teenagers led shortly after the half-hour mark at the Potters' Clayton Wood Training Ground as Kacey Wooster, who joined Newcastle's youth set-up from Southend United in the summer of 2024, broke the deadlock with his sixth league goal of the season at under-18 level.
Sammy Pinnington doubled the visitors' lead eight minutes after the restart, firing home from Wooster's pass following a fast break.
Stoke halved the deficit in the 65th minute courtesy of Pedro Nzau's strike but Chris Moore's side were able to see out the contest to record maximum points.
Newcastle United Under-18s are back in league action when hosting table toppers Manchester City at the Magpies' Little Benton Academy on Saturday, 21st February (kick-off 11am GMT).
